Well I have to pop back here to say that I have fixed the problem.
I did the EGR mod and at the same time of swapping all the hoses around I replaced the remaining hoses that I hadn't changed with new ones. I'm happy to say that the delay is gone and it shuts down so smooth now so I am very happy.
I don't know if it was the hoses or the EGR mod but either way it's a good thing.
